Well therein lies your problem! These integrated temperature monitoring chips are about as accurate as a politician's promise. Put it this way - your
CPU's reporting 43C load, your case temp's being reported as 39C. That's a 4C temperature difference, and I hate to disappoint, but anything lower than a 20C difference is very rare on air cooling.
With that amount of airflow through the case, your actual temperature in there's probably not far off room temperature; the thermister bead for measuring system temperature is probably set a little too close to something hot.
