Better a separate controller?

Whe going to high fsb hdd failures can stop you. Would it be better a separate pci ide (maybe raid) pci controller? Or the integrated one is always a better solution?

As your PCI Bus also runs the same speed (Your HDD channels are attached to the PCI Bus) , the same problems will be apparent.

Find a SCSI card that'll take overclocking, and move to SCSI. The SCSI bus is timed independantly of the FSB.
