| PCI-E is an official standard so any PCI-E compatable device will work on a PCI-E board. Like Favu said it's only proprietory systems like SLI and Crossfire that won't but an nvidia card will work in an ati board and vica versa just fine.
Drivers would be the only area that there could be an issue but this would be more a problem with beta drivers and new hardware.
