It depends on how thick the base is, but yes the drilled thermister cavity method can impare cooling. When I perform "real-world-non-simulated" wetsink tests in my lab, I do it in two slightly differing ways. I drill the hole to the center of the die in one waterblock, and drill the hole to the edge of the die in a second identicle waterblock, and collect data with both parts. Then I run the tests again to ensure repeatable results(and a third time often).
