Daniel, where are you saving the settings to?
That utility should save the settings automatically, when exiting, to a dotfile in your /home/Daniel directory, like ~/.nvidia-settings-rc or something like that.
If you use the 'save to a configuration file' button, it tries to save to /etc/X11/xorg.conf
To save to /etc/X11/xorg.conf, you would have to be root when running the utility.
I'd suggest that you take your question over to the new forums, more likely to get linux users looking at it.
